Zheng, Try the following: Choose a folder for your S Plus project. You can specify the name of this folder at the start of an S Plus session. Your control stream and data set should be present in this very folder. It will also now contain the .Data and .Prefs subfolders created by S Plus. Now when you open the S Plus project in this folder you can call NONMEM as dos(paste("nm5 model.txt output.out"),multi=F,output=F) Hope this helps. Lu, You can Copy nmfe5.bat to the project SPLUS project folder. This is a good practice, I copy the nmfe5.bat, the control stream and data files into a project folder. I use that folder as my SPLUS folder. This way, you can run your NonMem using the dos() command in SPLUS without having to specify a folder, and you'll have all input and output files in one place.
